Three notable omissions:
1) "Strawberry Fields Forever" (single)
2) "And Your Bird Can Sing" (Revolver)
3) "Happiness is a Warm Gun" (The Beatles)
Mike's notable omissions are credited, and I also want to point out that "Across The Universe" is a notably egregious inclusion.
Obviously difficult to create a comprehensive list, but neither of my two favorites made the cut. "In my Life" and "Let it Be"
Samuel, as an OCD Beatles snob, I certainly hope you're referring to the album version of "Let It Be" rather than the wimpy single version.
Oh, and in further douchey commentary, I'd like to point out that "I've Got A Feeling" (a great choice, BTW) is from Let It Be, not Abbey Road. It was also the last song Lennon & McCartney wrote together.
Props for including "I've Just Seen a Face." It's always been a favorite of mine and gets woefully short shrift. And to weigh in on the "Across the Universe" debate, the Let It Be version is nowhere near as good as the Anthology version.
